Group Homework 1 - 200 points; (dataset 2: 30 pts; dataset 3: 70 pts; dataset 4: 100 pts)

Due date: March 10, 2022

Working Groups. As with all assignments, you will working as groups. Click the link below to see your group.

PLSC 731: Spring 2022, Working Groups

Note: You need to download the MAPMAKER software and the datasets that you will be working with. Instructions for doing that are available from the following link:

Mapmaker_DOS_Instructions_and_Assignment.pdf

Also complete the practice exercise with the arab.raw dataset. Use the instruction on the following link to learn how to run MAPMAKER

MAPMAKER Instructions

You will work in the same groups as you did for you mini-review. The list above shows the members of your group. Below are four data sets for you to analyze using the Mapmaker software. The first set is the one used to demonstrate the software in class. I would suggest you use the dataset to become familiar with the features of the software. You do not need to turn that analysis in. Datasets two (beanbc.raw), three (arab1.raw), and four (arab2.raw) are of increasing complexity (and therefore of different point value). Dataset four (arab2.raw) is a complete set from an Arabidopsis mapping project. For that analysis, you are only required to map one linkage group. The linkage group you are to map is listed below. These are assigned based on the "Group 3 30" command you execute for this dataset. I have listed the first three markers from the output of that "Group" command. Again, you only need to map one linkage group.

Groups: Groups will be assigned at the end of the first week of class.

For each data set, you are to:

1. Write a Materials and Methods section that explains briefly the basic steps you used to develop your map. (This should be written in manuscript format.)
2. Turn in the final map that shows the linkage order and distances.
3. State the robustness of the map, and how it was determined.
4. Provide evidence from Mapmaker output that supports your map and the statement regarding its robustness.
